Plasmid Identification and Typing from Bacterial WGS

Identification and typing of plasmids and replicons.

Plasmids are small DNA molecules that can move between bacteria, often carrying resistance or virulence genes with them. Knowing whether a gene is on a plasmid or the chromosome changes how you interpret it.

We identify plasmid replicons, group plasmid-derived contigs and connect them with the AMR and virulence results, stating clearly how confident each assignment is.

What you receive

  • Plasmid replicon types found in the genome
  • Contigs predicted to come from plasmids, with their sizes
  • Resistance and virulence genes located on plasmid contigs
  • Confidence notes on assignments from short-read data

How we do it

  1. 1

    Replicon screening

The assembly is searched for known plasmid replication genes.

  2. 2

    Contig classification

Contigs are classified as likely plasmid or chromosomal.

  3. 3

    Gene linkage

Plasmid contigs are cross-checked with AMR and virulence hits.

  4. 4

    Interpretation

We explain transfer risk and the limits of a draft assembly.

When you need it

  • Assessing the risk that resistance genes spread
  • Tracking the same plasmid across isolates
  • Checking a production strain for plasmid-borne traits that may be lost

Questions

Can you reconstruct complete plasmids?

From short reads, plasmids are often split across several contigs, so the result is a best estimate. Long-read or hybrid data resolve each plasmid as a complete circle.
