Bacterial Genome Assembly Service
De novo assembly of reads into high-quality contigs and scaffolds.
Genome assembly reconstructs your strain's genome from millions of short sequencing reads. The quality of the assembly sets the limit for every later analysis, so we check it carefully before moving on.
We trim and filter the reads, assemble them de novo and then assess contiguity, completeness and contamination. If the data aren't good enough, we tell you before you pay for downstream analysis.
What you receive
- Assembled contigs in FASTA format, with short contigs filtered out
- Read QC summary: read counts, quality scores and adapter content before and after trimming
- Assembly metrics: genome size, number of contigs, N50, largest contig, GC content
- Estimated sequencing depth (coverage)
- Quality verdict, with recommendations if more data are needed
How we do it
- 1
Read QC and trimming
fastp removes adapters and low-quality bases and reports quality before and after.
- 2
De novo assembly
SPAdes assembles the trimmed reads into contigs.
- 3
Filtering
Very short and very low-coverage contigs are removed, as they are usually artefacts or contamination.
- 4
Quality assessment
We compare size and GC content with the expected species and check contiguity.
When you need it
- Turning raw reads from a sequencing provider into a usable genome
- Preparing an assembly for submission to NCBI
- Re-assembling older data with current methods
Questions
How much coverage do I need?
For a bacterial genome assembled from Illumina reads, around 50–100× is a good target. Below about 30× the assembly usually becomes fragmented. See our coverage guide.
Will I get a complete, closed genome?
Short reads usually give a draft genome of tens to a few hundred contigs, which is enough for most analyses. A closed genome generally needs long-read or hybrid data.
