Bacterial Genome Annotation Service

Structural and functional annotation of genes and features.

Annotation finds the genes in your assembly and predicts what each one does. It turns a string of DNA into a list of coding sequences, RNA genes and functional categories that the rest of the analysis builds on.

We combine Prokka, which is fast and standards-compliant, with RAST, which groups genes into functional subsystems. You get files you can open in genome browsers and submit to public databases.

What you receive

  • Annotated genome in GenBank (.gbk) and GFF3 formats
  • Protein (.faa) and gene (.ffn) sequence files
  • Counts of coding sequences, rRNAs, tRNAs and other features
  • RAST subsystem summary by functional category
  • List of hypothetical proteins for follow-up

How we do it

  1. 1

    Gene prediction

Prokka predicts coding sequences, rRNAs, tRNAs and other features.

  2. 2

    Functional assignment

Predicted proteins are compared with curated databases to assign names and functions.

  3. 3

    Subsystem annotation

RAST places genes into subsystems such as carbohydrate metabolism or stress response.

  4. 4

    Review

We check feature counts against what is expected for the species.

When you need it

  • Getting a gene list for a newly sequenced strain
  • Preparing files for GenBank submission
  • Providing the starting point for AMR, virulence and pathway analysis

Questions

Can I submit your annotation to NCBI?

Yes, or you can ask NCBI to annotate the genome with its own pipeline (PGAP) during submission. See our NCBI submission guide.

Why are so many genes 'hypothetical proteins'?

A sizeable share of genes in most bacterial genomes have no characterised relatives yet. That is normal, and these genes can still be compared across strains.
